Patrice Desille's studio doesn't plan on throwing out the Ancestors.
In an interview with The Game Business, the creator of the original Assassin's Creed admitted that the game about primate evolution found a loyal audience and went on to sell 2.5 million copies:

Between the Ancestors and 1666: Amsterdam is seven years away. However, in the future Diesel plans to work on several projects simultaneously:
Maybe we can do more than one game at a time with the set of tools we've created.
